Yes, UberVan (for up to 6 passengers) is available in both Tokyo and Yokohama; however, Uber does not pick up in the entire area of the districts (prefectures). Make sure to check the coverage maps below.
In terms of payment options, no, Uber currently does not support Pasmo (パスモ)or Suica (スイカ). They are covenient way to pay for trains and buses, but we have not heard any integration plans at the time of this writing.
They do accept major credit cards such as VISA, Mastercard, JCB, Amex, and Diners Club.

Pasmo and Suica are for JR and buses, right? Yeah, unless they buy Uber, they won't support it. Not convenient for international travelers though.

Yes, UberVan should be available around Haneda Airport, and they can hold up to 6 passengers. However, if you have a lot of luggages, this may be a bit tight, as you can only utilize the trunk space. (Generally, if you have an empty seat, you can place your luggage there, but with 6, you won't have an empty seat.
Alright!! Do you have any suggestions for my family? We will be travelling in June, but are worried about the airport transfer since i had asked around, but most of it cost 30000-70000 Yen for a Van of 6.
