If I book a van (in Japan) for 6 and 4 taken to one place will the driver be obliged to take the other 2 to another place close by or do we have to negotiate or book a seperate ride for that?

I don't know why they wouldn't, but the remaining 2 will have to pay for the extra distance. Or maybe you can work out a deal up front. But I'm sure you can work it out with the driver.
